This is probably simple, but I can't figure out the easiest way to assign a note as a prototype.

In version 5, I would select "rename" in the contextual menu.  I would then find the pulldown menu that said prototype and assign it to the value that I wanted.

When I try the same thing in v6, I'm just literally renaming the note.  The only way that I have found out is to go to the inspector, navigate to the third menu ( the one with the 4), and then pull down the appropriate prototype.  I suppose the fastest way is to create stamps for the different prototype.  Am I missing something or is the best way to do it?

From Map view, the same as 5.12, where you can click and hold the mouse on the small tab underneath the note.  
On outline view, it's done through the little note icon, clicking which will show a pull down with a list of prototypes.
In either view (or perhaps only in map view? I'm not in front of the computer at the moment) you can also hit cmd+opt+i to get a popover in which you can set the value of Prototype (there may be a pull down there as well, with selectable values).

From either view, you can also use the inspector (⌘1). The tab with the "4" icon has settings pertaining to the prototype, template and separator properties.

Further Matthew's last point, a few more things:
  • Cmd+Opt+i (in the main view pane) opens a 'Get Info' pop-over for the currently selected note. In the pop-over, select 'Attributes' and you get a panel pretty much equivalent to v5's Get Info view.
  • Chart view allows prototype by right-clicking the note icon (i.e. like Outline view).
  • Attribute Browser uses Outline style-icons but doesn't allow prototype selection (I think this may be an oversight and change in due course).
  • Select the note (any view) and go to Properties Inspector (3rd button) -> Prototype tab and pick an item from the pop-up.
  • Select the note (any view) and go to Properties Inspector (3rd button) -> QuickStamp and as in v5 select the group/attribute required and then enter the desired prototype name (there is no pop-up list).
Don't forget you can leave the Inspector open - it follows current selection focus. Not in place yet but I understand there are plans to have keyboard shortcuts to open appropriate location in the Inspector directly.
