I have written a bunch of books (and a recently-defended PhD) with Tinderbox as the main tool for planning and working with the initial drafting process. I wrote up some of that process here (http://www.alexstrick.com/blog/2014/10/note-taking-jujitsu-or-how-i-make-sense-o...), in case that's useful for someone.
